Introduction to BioCyc: A Genome-Scale Metabolic Pathway and Omics Analysis Platform Online

The library is currently trialling BioCyc, a pathway/genome database (PGDB) collection used across a range of life-science, biomedical and computational disciplines. This workshop is offered by BioCyc representative Dylan Beesley. 

BioCyc is a curated collection of over 20,000 Pathway/Genome Databases (PGDBs) that integrate sequenced genomes with metabolic pathways, biochemical reactions, and associated regulatory information across a broad range of organisms, including well-characterized bacteria as well as model eukaryotes such as humans, mice, Saccharomyces cerevisiae and Drosophila. Anchored by MetaCyc, a foundational, experimentally curated reference database of metabolic pathways and enzymes, BioCyc supports genome-scale metabolic inference and systems-level biological analysis.

The platform includes an integrated suite of more than 60 bioinformatics tools for pathway exploration, genome browsing, and omics data visualization and analysis. When used effectively, it enables rapid navigation between genes, metabolites, reactions, and pathways, supporting robust hypothesis generation and functional interpretation of experimental data.

This session provides a practical introduction to the BioCyc platform, with emphasis on commonly used tools and strategies for integrating BioCyc into research workflows in microbiology, systems biology, environmental science, and biomedical research.

  • Searching and navigating BioCyc
  • Gene, metabolite, reaction, and pathway object pages
  • Organism-specific genome browser and cellular overview diagrams
  • Uploading, visualizing, and interpreting omics datasets
  • Using SmartTables for organizing results and identifying biologically relevant targets
